flushed the whole system out last night and it was flowing freely without the thermostat in. so i think the thermostat is the problem.

We'll work this shit out. Water parts and motor as a whole were fresh and clean, I'm fairly sure it's going to be thermostat and or the housing. The swap to a new pump back and front housing was the only change before it all went crazy.

did you buy a genuine thermostat? I've lost count the number of times people have bought thermostats only to have it continually over heat...
Slap in a genuine one and never had a problem again. FWIW - a car shouldn't over heat with water in it. But coolant has the antifreeze properties and a higher boiling point etc...

I think as long as you put it in a pot on the stove and test it then you can know its working. Id never fit an untested one, genuine or not.
How are you controlling the thremo fan? Temp switch on inlet to rad or outlet as there are different temp thermo switches depending on position.
Is the fan on the driver or passenger side of the radiator?
I have had issues with fan on passenger side but the driver side mounted hoses on AE86 radiators direct most of the water flow on that side, thus the cooled water on pass side cannot keep the temps under control.
thermo fan switch is on the outlet and turns on all the time. thermo fan is dead centre of the radiator
If there were no issues before you started work on the cooling system, your problem is almost certainly an air lock.
Make sure you bleed the system with the heater on its "hot" position
The heater fan need not be on.

Did this and still fills up the over flow bottle......
Looking at the engine bay from the front, the left heater hose on the firewall should go to the top of the heater tap. Not sure if it would really matter though...
